I think that Jin is the father of the baby. Wouldn't Sun have realized sooner that she was pregnant if Jae was the father? They had already been on the island for over 60 days when she realized she was pregnant..
Plus, I think that Jin may have been healed by the island. Rose's cancer was cured when she crashed on the island, and Lock and walk again. Who's to say that Jin is no longer sterile and can have children?

While i agree with the magical/magnetical healing properties of the island, I fear that the child may not be his, as a rl pregnate woman who believed she was not able to have children when she wanted to, its very scary to get your hopes up that you may be pregnate again, it might have taken her time to think pregnancy was an option, we know that womens cycles can be affected by stress and well I would say Suns had plenty of that, and the afair took place not long before the flight. I love Jin, but he deserves better then Sun.
